Have you aligned your clutch plate?
The end of the gearbox input shaft fits into a hole in the end of the crankshaft. If the clutch plate isn't exactly centred on the flywheel, then when the gearbox shaft passes through it, it does not line up with the hole in the crank, and hence the sort of problem you describe.
You can purchase a clutch alignment tool for a couple of quid from your local motor spares shop.
Another possible cause: does the replacement gearbox have the same number of splines as your old gearbox? This may sound like an odd question, but I was once sold a replacement Spit 1500 OD box which had fewer splines (roughly half the number) on the input shaft. This only came to light when it wouldn't pass through the clutch plate. I never did find out what car the replacement box actually came from.

gearboxes from the earlier spit/herald (the "3-rail" ones) have about half the splines of the single rail 1500 box.
Sorry, that doesn't help with the original problemn though!

Two thoughts...
First is the splines are caught up on the clutch and stopping you pushing it further on. To resolve this you need to pull the box away by a few millimetres and try to re-fit it while twisting the output shaft (with a gear selected). This will cause them to align properly and it should slide straight in.
Second, you may have a GT6 input shaft which is about a inch loinger than a spit one - check this against your old box.
I expect it's the former of these two, had a it happen to me, but the bit of wiggling solved it.
BTW - no need to buy a clutch alignment tool... If memory serves me correctly a 'long' 9/16 socket is exactly the right size for this job - that's what I use.

Ollie, You've already had some very good advice and tips and I can't add anything else to them. I swopped my single rail g/box, complete with J type o/drive for another one over the easter week and this was the first time I have ever done it! I too had exactly the same probs that you are experiencing and had to walk away from it a few times and have a coffee etc!! I finally, with the help of a neighbour got the flippin thing in by jacking up the engine just that little bit higher than when I took the gearbox out!! As NiG says - a bit of a wiggle here and there and it should mate up perfectly!!
I've got to do the same all over again though when I get my reconditioned box back!!

My tips:
Make sure the 'box is in gear so you can rotate the input shaft by the output flange
Make sure you jack up the engine - it helps if its as high as you can get it - without stretching anything
Put a piece of rope around the bellhousing and get a helper to stand across the engine - one foot on either wishbone - then get them to hold the rope and pull the box upwards - they can rotate the bellhousing and get that in line
Find the right size studs - or cut the heads off a couple of bolts - screw these in to the top of the engine where the bellhousing bolts usually go - helps with alignment
